the only one coming to my mind is http://www.beatwax.de/ for house/techno and that sort of electronic music ;) there used to be a small hiphop store by the name of "schwarzmarkt" carrying drum n bass and "WOM" with a huge vinyl selection of all electronic genres but they are gone now. well "WOM" is still around but they cut down on vinyl. ;(
also there is an excellent vinyl mailorder by the name of "HAB" http://www.h-a-b.org located in Lauf near Nuremberg. i think u can drop by there after calling them up, im not sure though. they focus on dnb, breaks and that sort of stuff.
Beatwax has closed meanwhile. There are not much possibilities left if you search for electronic music. Mono-Ton sells vinyl of all musical styles. You can also find a few records at Müller Königstraße 26, Nürnberg.

In Bamberg go to Mono-Chrom, Austraße 14, www.monochrom-records.de, open mon. to sat. from 12 to 18 h. Lots of good stuff, friendly and knowledgable staff. They're also selling here on Discogs - so you can take a look in advance.
In Nürnberg try Mono-Ton, Färbergasse 44, www. mono-ton.eu. Ther're aso a hifi shop.
